Hi,
yes, I changed conventions, but did not do so consistently.
I am in the process of fixing this for the next release.

In the meantime please do:

SetOptions[TR, LeviCivitaSign -> -1];
SetOptions[DiracTrace, LeviCivitaSign -> -1];

after loading FeynCalc but before doing any calculations.
This will restore the 4.1 behaviour.
